This can be due to the script's zoom level. For example, see the below screenshot, where the dialogue is at 2.5" but the margin ruler shows 2.55":
Use the Zoom bar in the bottom right to change the zoom to 100%, and the margins should line up correctly.
This will not affect the margins on the printed script. This is a known issue, and will be fixed in a future update.
